My first thought was Mark Strong (Blackwood) in the 2009 Sherlock Holmes. I think there were lots of problems with his storyline, but his acting was absolutely superb.
Another great baddie--Anthony Higgins as Professor Rathe in Young Sherlock Holmes.
Oh! Also Andrew Scott as Moriarty. his take was so different, yet so compelling.
IT'S IMPOSSIBLE TO CHOOSE!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!!
I bet if I were absolutely compelled to choose right now, I'd chose Andrew Scott, but that's really just because I like that adaptation the most...

(I also liked Ruper Graves as Lestrade quite a bit... :-P )
