Sorry to destroy your evidence, but I'm fairly certain I read how someone explained that there just was on and off raining the day of the shooting and that's why the rain's just in some shots...

Yeah, continuity errors like this make it really hard to search for the one real clue... (My bet's still on Sherlock crying...)

My bets are on 1) Sherlock shaking Moriarty's hand and/or 2) crying.

The handshake was to give Moriarty the chance to check his pulse and realize that Sherlock doesn't have one, because he stuck that rubber ball he was playing with in Molly's lab up his armpit. And/or the crying is from the rhododendron ponticum he took in preparation for feigning his death -- it's a side-effect of the drug.
